how about this:
she's making 36 cupcakes because:
she making 2 TYPES of cupcakes for each pony
so, every pony would just have to eat 3 cupcakes, no problem.
36/2=18 18/6 = 3

OR.she made 12 cupcakes for the 3 types of cupcakes she's using I.E yellow , pink , etc
36/3=12 12/6 = 2 . leaving 2 cupcakes for every pony

that aint fair > this is a lateral puzzle....
there is 2 for EVERY PONY there was 18 ponies at the town(including her) so she made 36 cupcakes

She bakes 6 cupcakes per person thinking they'll be hungry, but they not hungry at the party, only eat two, and save four so they can eat it later?

I'll just say close enough, and SOLVED!

The story: Pinkie Pie was going to make 12 cupcakes, 2 for everypony that was going to show up. Then she realized that what fun was a party without an after party. And what fun was an after party without an after after party. And what fun what any party without more cupcakes! So she make 2 cupcakes for everypony for each party. Thus she made 36. Applejack was thrilled, but everypony was only able to eat two each for the entirety of the three parties
