Spike was the bug, he is kinda big and they killed him.

the "bug" is a spy, and he was tailing the pony. The pony find out, crushes him, then the cops know that he killed their "bug" so they arrest the pony.

However I suppose this was not a gravedig, kinda because the puzzle is not yet solved

Is the jail a metaphor? Since if the pony is actually a pony, a literal jail would not make sense.
